The ship was left in space. Todd removed his Wraith Tracking device before being captured so Atlantis could track it. Sheppard's team and Lorne's team came aboard and discovered the planet it was headed to. Teyla Emmagan piloted the ship there. When it later came under attack, Todd put the ship on a collision course with a Wraith Cloning facility and they abandoned the ship.
